Bowser's Castle appears as the last area in Mario & Luigi: Superstar Saga and its remake. It is near Hoohoo Village. It bears the likeness of Bowser and has the ability to fly and breathe flames. It has towers that represent its hands and cannons that represent a torso. The design of the flying Bowser's Castle was later reused for Yoshi's Island DS.

Bowser's Castle is used by Bowletta to attack the Beanbean Kingdom after discovering that Princess Peach she caught was actually a disguised Luigi, who went to the castle after hearing Prince Peasley had traveled there.

Bowser's Castle is the last location visited by both Mario and Luigi during their journey, and they get there with help from Blablanadon near the end. Bowser's Castle is not visible on the map at first, being covered by a folded corner to the upper left until the attack on Beanbean Castle Town occurs; in the remake, a picture of the castle is taped on, with the corner no longer being folded at all. Several of Bowser's troops are fought in the castle, as well as each of the Koopalings, a few of whom are assisted by Time Bob-ombs on their side. Once the Koopalings are each defeated in their own room, the Mario Bros. fight Fawful before encountering Bowletta in the throne room. Bowletta reveals her plot to conquer Mushroom Kingdom in addition to the Beanbean Kingdom before battling the Mario Bros. After being knocked out by a Time Bob-omb and being swallowed, the Mario Bros. have to fight Cackletta's spirit within Bowletta to be ejected before she returns to Bowser. A time bomb is planted by Prince Peasley, and he escape with the Mario Bros. and Blablanadon. Moments after Bowser regains consciousness, the castle explodes, sending Bowser flying at the game screen. He is rescued by Prince Peasley. In the original game only, the castle's remains crash into Oho Ocean.

The grounded Bowser's Castle appears during the credits, when the present containing Bowser is dropped by the Toad Express through its roof. Only the outer walls are included in the remake, and the ending of Minion Quest shows the castle being rebuilt after Bowser is dropped.
