Bowser's Castle appears as a major location in Paper Mario: The Origami King. It has a similar design as in the two previous games, roughly the same as Black Bowser's Castle from Paper Mario: Color Splash.

Bowser's Castle is revealed by Kamek to be the fortress that Mario and Olivia see when upon first arriving at Shangri-Spa on their quest to destroy the green streamer. Bowser retreated to his castle after King Olly attacked Peach's Castle at the start, only to find it overrun by Folded Soldiers. When he attempted to engage an emergency protocol, Kamek accidentally pressed a button that shut down the castle's engines instead, causing it to crash-land into Shangri-Spa's banquet hall.

An origami version of Boss Sumo Bro guards the castle entrance at first, but he is reachable only with the help of Bowser Jr. When the Boss Sumo Bro. is defeated, the characters and several of Bowser's Minions go into the castle and fight the Folded Soldiers. The Folded Soldiers can be optionally fought in the foyer, earning Mario 1,000 coins after each battle.

Meanwhile, Bowser Jr. is trying to push himself a locked door on the second floor. Mario is instructed by Kamek to find a key to the door before disappearing. There is a hallway with five doors, each having a window to the left that Mario can peek through to see one of Bowser's Minions inside, from left to right: Goomba, Koopa Troopa, Kamek, Hammer Bro, and Spike. The doors each have a Bowser portrait above them. The leftmost room has a Flashy Mushroom hidden behind some crates. The second room has an Origami Koopa Troopa behind a treasure chest. The middle room has Luigi. The fourth room has a hidden ? Block indicator behind a chair. The rightmost room has an Origami Spike inside a chest and a Collectible Treasure behind it. The middle door is hidden into a wall with a portrait of King Olly above it at first; by hammering below the portrait repeatedly, it falls off, revealing a portrait of Bowser and a Magic Circle with 1,000-Fold Arms, which peels off the wall and reveals the door to the middle room. In the room, Mario receives a Key to Bowser's Castle from Luigi and uses it to unlock the aforementioned locked door. By entering the door, Mario enters a hallway littered with sliced pieces of the Koopa Troop and is forced to battle Handaconda, who has caught Olivia.

After the battle, Mario goes to the throne room next and finds a spool for the green streamer, along with a recaptured Bowser. After defeating Scissors, Mario can use a Magic Circle that allows him to use the 1,000-Fold Arms to destroy the green streamer's spool and return control of the castle to Bowser. Bowser then directs Mario and Olivia to the first floor to find transportation to Peach's Castle. In a room with nine Buzzy Beetle pillars arranged in a square, Mario has to first hammer a red button below a Bowser emblem on the west, then hammer each create a laser path through all nine pillars, forming an "S" shape, to another Bowser emblem on the north wall. Inside the now unlocked hangar, Mario has to press a button on the left for an airship to appear from a garage and dock itself. The two buttons are each labeled, one for "Secret Weapon" and the other for "Cut Engines," and very small text stating that the labels are mixed up. After Bowser and his minions get on the airship, Mario goes to the airship and confirms to Bowser that he is ready for the airship to depart to Peach's Castle.

The ending credits shows Bowser's Castle undergoing repairs in the background of a photo of Bowser Jr. and Bowser soaking in the Spring of Sanctuary.
