Jolly Roger Bay is the third course in Super Mario 64 and Super Mario 64 DS. The entrance to the course is through the ★ door to the far right of the first floor of the Mushroom Castle, and three Power Stars are needed to unlock the door. The course is a large lake with several rocks, platforms, and a ship. It gets its name from "Jolly Roger," a name given to typical pirate flags.

This course shares the same music as Dire, Dire Docks. When Mario, Yoshi, Luigi, or Wario is swimming, synths are added to the music; when the player character is on land in this course's cavern area, a drum beat is added to the music.
Jolly Roger Bay is the third course in Super Mario 64 filled with water and surrounded by cliffs. Jolly Roger Bay also appears in the sequel, Super Mario 64 DS. Above the water are two Metal Cap blocks, 104 Coins, a cannon, and a ! Switch to make a bridge to the ship (once it rises out of the water). Under the water is the ship in the first level, Unagi when that level is completed, a third Metal Cap, and the tunnel to the pirates cave.

In the Japanese version and Super Mario 64 DS, the entrance painting only shows water and bubbles instead of a sunken ship. The entrance is on the main floor, up the stairs to the right, and behind the star door labeled "3", meaning that it would require 3 Power Stars to enter.

The player starts on the shore of a large lake that greatly resembles a real-world cenote. This starting area consists of a yellow block to the left and a green block (or red in the DS version) to the right. In the DS remake, the shore also contains Goombas and a block containing a Shiny Shell. Over to the right is a platform with a Bob-omb Buddy, who opens the cannon of the level when talked to. A large spire with a Red Coin at the top is located nearby, and going across the platform on the water leads to a series of platforms and another green/red block. Pressing the Purple Switch makes additional platforms appear, making it easier to cross them all. At the end of these platforms is the raised ship, but only in missions two and onward. The ship provides a platform for the player to reach three of the Red Coins in the level, as well as the location of the Power Star that appears when all the Red Coins are collected. This is the only main course in Super Mario 64 that does not have a Star Marker.

Mario will need to dive down to the bottom of the bay and enter the ship's hatch. Blocking the hatch is Unagi, which will leave if Mario swims to the surface for air or touches the eel. Once it is dislodged Mario can swim inside. At the back of the ship is four chests which will need to be opened in the right order. If done correctly the ship will rise and drain out the water. The star is at the ship's bow in a yellow ! block, and Mario has to reach it by jumping over slippery platforms.

In the Nintendo 64 version, during the first mission, Plunder in the Sunken Ship, a thin fog covers the area, and the sky is darker than in other missions. The player can enter the ship in the lake through a broken window after luring Unagi the eel out. The inside of the ship is full of water and contains several Treasure Chests and platforms. Opening these chests in the correct order drains the ship and allows the player to jump up the platforms and collect the Power Star at the top. Strangely, the drained ship's interior remains upright when it should be horizontal, as the ship is presumably floating on the water. After the player collects the first Star, the fog and dark sky effects bizarrely do not return anywhere in the level, even if the player replays Plunder in the Sunken Ship.

Above the water, near the start of the level, is a cannon that is needed to reach the Power Star during the mission Blast to the Stone Pillar. Below the cannon underwater are a ring of coins and two clam shells: The one on the right has a Shiny Shell, and the other has a Red Coin. Past the three stone pillars is a large trench where the ship lies during the first mission. During any other mission, a jet stream is in the ship's place and Unagi is moved to a crevice up above. The Ocean Cave is to the west, containing many triangular columns that fall on the player if they get too close, Goombas, and a green/red block. At the back of the cave are several Treasure Chests that provide the third Star when opened in the correct order and, in the DS version, a large fenced-off area containing another Star.
Star 2: Can the Eel come out to play?
left
In order to get this star, Mario has to get Star 1 first. If he has, Unagi is now inside a small cave and will bite at Mario if he comes to close. When it lunges out, Unagi will swim away, and show a star at the end of its exposed tail. Mario has to carefully grab the star, if he touches the eel he will be shocked.

!Mission
The third power star is inside the pirate's grotto which can only be reached by diving through the water. The grotto itself features large pillars that can fall into Mario's direction, as well as a Metal Cap. In order to get the star of it, Mario has to open the four treasure chests in it in the correct order, as previously with the chests in the sunken ship.

Star 4: Red Coins on the ship afloat
<gallery>
The fourth power star can only be gotten by Mario if he has the Star 1 already. He has to collect the eight Red Coins of the course. Four of them are inside clams at the lakebed. Three others are on the risen ship, which Mario can reach with special platforms which temporarily appear through a ! switch on the ground. The final red coin is ontop a stone pillar which Mario can climb from a platform nearby. The Power Star itself appears on the ship when Mario has collected all Red Coins.

Mario will need to become Metal Mario to get the star inside at the bottom of the bay. Using the first Metal Block and the cannon wastes time, instead use the Metal Cap near the ship and Long Jump in the middle of the bay.

*In the first release of Super Mario 64 in Japan, the entrance to Jolly Roger Bay is a painting of bubbles in a blue frame. In all subsequent releases, including the Japanese Super Mario 64: Shindō Pak Taiō Version rerelease and Super Mario 3D All-Stars, this is changed to a painting of a sunken ship in a gold frame. Super Mario 64 DS instead uses a retouched version of the original painting in all versions.
