Boos appear in Mario & Luigi: Brothership as enemies in Bowser's Castle. In battle, Boos form into Boo Buddies and circle above a bro. while slowly descending, similar to their paper counterparts in the previous game. The bro must jump on at least one Boo to end the attack. Boos can also create clones and each move towards the bros. The clones disappear before reaching the bros. but the real Boos must be countered with the hammer. Boo Biscuits also reappear, serving the same purpose as before and can be used in the fight against the Extension Corps to negate the effects of their Battle Plug at the end of the fight.

A Glohm-contaminated version of the Boo can be found later in the game, inside the hanger of the fortress Bowser and his army set up on Wayaway Island. These "Glohm Boos" become more numerous when Reclusa goes on a rampage after being resurrected by Zokket, and explode in a wave of fire that must be avoided when defeated.
