At the beginning of the game, the boats are still. After six Shine Sprites are collected and Bianco Hills, Ricco Harbor, and Gelato Beach are all made accessible, the boats start moving in pre-defined paths. They can be used to reach the two islands around Delfino Plaza without swimming or taking the sewer, and are also useful in accessing the Pachinko Game and Lily Pad Ride secret levels. The former is simplest to reach by jumping off the nearer boat's roof while under a building that stretches across the water. To reach the latter area, both boats must be ridden on with Yoshi, stopping at a wooden stack south of the plaza where their routes intersect.

Once Corona Mountain has been accessed once, another boat appears moored near the boathouse. Speaking to the Pianta nearby allows Mario to return to Delfino Airstrip. This appears to be one of the small boats mentioned by the guidebook, which are used for ferrying passengers between Delfino Plaza and Delfino Airstrip. Possibly due to a model oversight, this boat looks different when it is docked at Delfino Airstrip, and does not contain the boxes; a few other boats, using their box-loaded models from Delfino Plaza, can be found during this trip.
