There are two (And kind of three) roofs in the Mario series: Princess Peach's Castle in Super Mario 64, the roof of Luigi's Mansion, and on (More of a railess balcony.) Big Boo's Haunt. After playing Super Mario 64 and earning 120 power stars, the grate on the sand that was previously sealed opens to reveal a cannon. Firing Mario to the roof of the Castle results in talking to Yoshi (on the roof), who will give Mario 99 1-Ups, and an enhanced triple jump. Also up there is a Wing Cap. In addition in the enhanced remake for the Nintendo DS, Luigi's last rabbit, three 1-Ups and a red ? Block can be found. The roof in Super Mario 64 DS features a small fence around the area the three mushrooms are found.
In Big boo's haunt, there's a balcony/roof thing hanging off the front of the mansion. This is where you fight King Boo or Big Boo. You can get to the actual roof from here. Inside the double doors, there's a stage room. Up the stage is the double doors to the half-roof, half-balcony. In Super Mario 64 DS, there's a luigi painting on the wall near the Blue coin block. The single door goes to the ledge in the library. There's also a boo painting to the west. On the actual roof, there's a red ? Block.
In Luigi's Mansion, it is possible to traverse to the mansion's Roof. Some Shy Guys and Flashes are here, as well as the Key to the Armory and the entrance to the Sealed Room. You are also transported here for the final battle against King Boo and Bowser.
