The island reappeared in ''[[Yoshi's Island DS]]'', where many babies ended up here. Kamek starts to kidnap babies from all over the world, including Baby Mario, Baby Luigi, and Baby Peach. Luckily, the Stork arrives just in time to rescue Baby Mario and [[Baby Peach]]. The Yoshi clan end up finding the babies again, and decide to help Baby Mario rescue his captive brother, and the rest of the kidnapped babies. Yoshi ends up finding two other captured babies, [[Baby DK]] and [[Baby Wario]], who decide to help find the babies. Eventually, it is revealed that the culprit of the kidnapped babies was the Kamek from the future, and adult [[Bowser]], who are after the Star Children. Because of an argument, Baby Bowser ends up helping the other babies in their journey. However, once they reach the end of [[Bowser's Castle]], Baby Bowser betrays the Yoshi clan and the other babies, but is soon defeated. Bowser soon battles the Yoshi's because of what they did to his baby self. However, with the aid of the giant Yoshi eggs, Bowser was also defeated. However, he was then bloated up in size, where he proceeds to try to destroy the other Yoshi's. However, with teamwork between all four of the babies, the Yoshi's were able to defeat Bowser, who escaped back to his own time. Baby Luigi was rescued, and peace returned to Yoshi's Island.

Yoshi's Island appears as a stage in ''[[Super Smash Bros.]]'' The stage is based on ''Yoshi's Story''. It is consisting of a big platform with the Super Happy Tree in the background, three other smaller floating platforms above, and three clouds at the edges of the stage, which vanish when a character stood on them too long. This particular stage reappeared in ''[[Super Smash Bros. Melee]]'', as an enhanced remake. For unknown reasons, there is a very slight hight difference on the top platform of the stage.

''Super Smash Bros. Melee'' also has another Yoshi's Island stage. It is based on ''Super Mario World''. It is in a "valley" which is enclosed by a slope on the one side and a [[Warp Pipe]] on the other. In the middle, there is a hole with [[Turning Block]]s above it. When the Turning Blocks are hit, characters can fall in the hole and get KOed. There are also two groups of turning blocks floating on the stage serving as additional platforms. In the background, various ''Super Mario World'' enemies could be seen. This stage reappears in ''[[Super Smash Bros. Brawl]]''.  In ''Super Smash Bros. Brawl'', if it is played on three times, the player will unlock the [[Virtual Console]] trial [[Super Mario World]]. Another stage with Yoshi's Island in it in ''Melee'' is [[Yoshi's Story (stage)|Yoshi's Story]].

''Super Smash Bros. Brawl'' also has a Yoshi's Island stage. It will be based on [[Super Mario World 2: Yoshi's Island]], or even [[Yoshi's Island DS]] rather than on ''Yoshi's Story''. The stage has also been seen changing seasons. This stage is also one of the 'jolly' stages, so [[Crates]] and [[Barrels]] on this stage will look like presents. The stage also features [[Fly Guy]]s that bring items to the stage. It also features a [[Support Ghost]], which randomly appears on the screen. Strangly, [[Chain Chomp|Chomps]] have been seen in resent videos.  This gives Brawl two Yoshi's Island stages.
