Inside the foyer of [[Bowser's Castle]], where [[Bowser's Minions]] are fighting the [[Folded Soldiers]], Mario can optionally fight the Folded Soldiers and earn 1,000-coin sacks from the minions only after defeating the Folded Soldiers in actual battles without placing any unfolded minions in his range of attack. However, this is only possible before [[Olivia]] is snatched by [[Handaconda]], as the [[Scissors (boss)|Scissors]] cuts up the minions later on.

When Mario and Luigi find [[Billdit]] and [[Maykit]] in the early stages of the game, whoever is found first runs the workshop on Shipshape Island for the rest of the game. They both craft different kinds of exclusive gear, and the gear made by the sibling who is found second will be unobtainable.

In [[Raynforst Island]], all collectibles in the area located to the left of the flower gate are missable once all three Toads are reunited in the upper area, as [[Luigi Logic]] is unusable on the handle to access the rest of the area afterward.

In the second visit of [[Heatfreeze Island]], the player has the opportunity to fight against the Goom Battalion, the Koopa Troopa Paratroopa Joint Task Force, and the Bro. Brigade in the cave area. Once the island is relinked, this battle cannot be fought.

The player can fight hordes of Zok Troopers in [[Shrimpee Islet]] and [[Mykroh Islet]] after getting the Technikki or Adaphne Engine. Once [[Burnadette]] and [[Chilliam]]'s bond is collected, they both cannot be fought as the IDLE members end up stranded on both islands with different Glohm enemies instead.

All collectibles in Fortress Zokket and the illusory [[Mushroom Kingdom]] in the [[Soli-Tree]] are missable, as these areas cannot be accessed again.

Any rare gear drops from regular enemies are missable after defeating [[Zokket]], as the [[Glohm]] versions of enemies that replace them drop DX versions of these items instead. The following is a list of missable rare gear:
