As ''Captain N & The Video Game Masters'' was produced for syndication, ''The Super Mario Bros. Super Show!'' was omitted, for it was also airing separately in syndication. The show's theme music was recycled from ''Captain N: The Game Master''{{'}}s second season intro, with the lyrics consisting of nothing but "The world of Captain N is here" sung four times. After the introduction played, the show switched to a commercial break. After that, the proper opening to whichever show was being aired that day was shown.

| All shows were time-compressed and were split into two acts, removing a commercial fade-out in ''Captain N: The Game Master'', ''The Legend of Zelda'', and ''The Adventures of Super Mario Bros. 3''. Although an episode of ''Captain N: The Game Master'' was a full half hour by itself, the other shows would air two episodes back-to-back. When two episodes of ''The Legend of Zelda'' were aired, they were sped up and cut significantly to around ten minutes. Both season three of ''Captain N: The Game Master'' and the ''Super Mario World'' cartoons had the beginning title card cut off. ''Captain N: The Game Master'' used only the season two and three intros with the segments of the [[Super Mario (franchise)|''Super Mario'' franchise]] edited out. When ''The Adventures of Super Mario Bros 3'' aired, the order of the shorts was reversed (for example, the first episode aired as "[[Reptiles in the Rose Garden]]/[[Sneaky Lying Cheating Giant Ninja Koopas]]," rather than "Sneaky Lying Cheating Giant Ninja Koopas/Reptiles in the Rose Garden" as in the original cartoon).
